This appears to be a regular commercial flight where a crazed fat lady ran onto the plane ignoring proper boarding procedures. However, I can understand you confusion.

Unless it's an aircraft operated by one of the other branches of service, like the USMC helicopters that shuttle him from the White House to the airfield when he uses the big 747.  Then the designation is "Marine One".
But generally, yes.  If the POTUS were to take a flight in a little puddle-jumper of a Piper Cub, that Cub would be "Air Force One" to ATC for as long as the POTUS were on board.
